Can I combine the audio of one file and the video of another with Elastic Transcoder?

I have been using a program called GetFLV to download some streaming videos from private sites I have access to. Unfortunately these sites seem to have developed the stream in an unorthodox way. As near as I can tell, it seems they have one source with just audio that plays while another source with just video plays in a synchronized way. So when I download the stream, I end up with two separate MP4 files: one with just audio, and one with just video.



Now I'd like to combine these two files into one for regular playback. I'm wondering if Amazon's Elastic Transcoder is up to the job? I saw in their documentation that it can stitch multiple clips together, but that isn't really the same as taking the audio from one source and the video from another. Is this something that's possible with Elastic Transcoder?
